It's indicated online that 1–4% of the genome of modern non-African humans is Neanderthal DNA but this doesn't make sense when both Neanderthals and earlier-Sapiens both evolved from a common ancestor.

Are the 1-4% Neanderthal genes what is left over after they've subtracted the identical DNA?

If yes, what is the percentage of homo sapiens genes after we subtract the identical DNA?

Why do you think it doesn't make sense?  Clearly Homo sapiens sapiens were different sub species than Homo sapiens neanderthals.
