So, assuming you have all the tools to contain and test it, what would be the outcome be if you put some alpha particles in direct contact with microwaves? would there be any transformation to more stable particles like an ion of He?

Alpha particles ARE ions of He. While they are produced by unstable isotopes, they alphas themselves are stable.
