Silicon is usually used as a "wafer." It's like a plate on which we put our food. You feed the silicon into a machine that scratches it and adds chemicals in a very controlled and planned way, ultimately leading to the buildiup of the functioning chips.

 

Several years ago, a grad student did a movie about this. While technology has improved since this movie was made, it still does a fantastic job of explaining the basics.
