Intra-species difference (Cytochrome Oxidase C Subunit 1) troubleshooting

I have this question from an undergrad bio course, it would be great if someone could provide and answer or suggest what fields I need to investigate in order to understand the question.

 If you were to preform this process:

1. extract DNA from a fly species with the aim of amplifying the sequence for Cytochome Oxidase C Subunit 1 (commonly preformed in forensic investigations). 

2. Amplify the COI gene using COI primers

3. Seperate co-amplified products using cloning 

Would you expect all the sequences to be IOC? And if they are not IOC, what type of molecule would you expect the obtained sequences to correspond to? 

 

Sorry if the question seems incoherent or vague. I am paraphraasing from the quiz question I was given.
