Double-stranded DNA is joined by hydrogen bonds, so it can be zipped / unzipped quite easily in aqueous media. That's why cells have devised mechanisms to hide some segments with bunches of protein when the gene had better not be expressed. I don't know if that's what's causing you trouble.
