I'm a beginer in modelling proteins. I did some predictions in the Modeller and did the validation, but I don't know if the data that I got are good.

Someone know a paper that discusses about good values to ramachandran, RMSD and others parameters?

I have wondered this myself, I am as of yet not capable of trying to model anything meaningful so I will not pretend like I know the answer. My first thought has been though that in fact you can't. You can be sure that you applied the knowledge correctly, and set up a test to make empirical observations against the data. This might not be the best answer. But, I think that models are simply tools that allow you to predict possibilities within the confines of developed knowledge, and that allow one to properly evaluate whether further steps should be taken. I think also however, in the less definite, one would probably gain the experience to see when an outcome is truly out of place!

 

I also see that you are being more specific, but I am just curious and so am appealing to the broader sense!
