I was wondering, if you impregnated an organism with foreign genes - that is genes which are not known or recognized by that organism (its genome). Would the developed embryo (later on) contain DNA with no function within its genome, in other words 'junk DNA'. And would this be true due to the foreign DNA literally having no role to play within the organism for which it has no (natural) function...

Depends how you go about doing this, and what organism you're using, and how much genetic material you're putting in there.

Chances are, the "embryo" will be unviable and not survive at all - just look at the hideously low success rate of an experiment like what was done with Dolly the sheep (and that wasn't even FOREIGN DNA).

The question was with regard to genetic modification, not cloning. And it has been answered in the Genetics thread.
