I find that the best way to separate the glycerol from the biodiesel is to use a sep funnel and give it time due to the equilibrium solubility issue. As you drain off excess glycerol, more of it will come out of the biodiesel, improving the quality.

You separate the glycerol so that more glycerol is coming out of solution?

 

In a 2 phase system, the removal of one of the phases does not influence the second phase's equilibrium.

 

However, it is true that this equilibrium needs time, so waiting is always a good idea... but it is not necessary to drain off a part of the glycerol to improve the separation.
