Keeping track of everything you've read

Hi, everyone!

From time to time I wish to have the following program: I upload the pdf of the article into it, it automatically parses the references and builds the graph of citations. In addition to that, it allows to make notes and comments inside the article.

Does someone know systems of that kind? I know that google scholar gives you your personal library, but it's just the system of saving links. Mendeley does everything what I need but without showing references between articles (and without building graph of references).

I would be very happy, if you will suggest something.

Thanks, Marat.
